But they had swapped by this point. It was the real Doctor who got knocked out but he was pretending to be the duplicate.

And I thought the flesh could clone anything, which is why they woke up with clothes on etc

Then why did they make it a point to show them tossing the sonic back and forth?

Maybe it's just like the guy with the cold or the whole thing with the snowglobe. Just because

The sonic thing bothered me, as well.  The Ganger doctor had it when he was passed out, while the original had one. And then the Ganger doctor used it to kill the crazy monster Jenn, and the original had one in the TARDIS when he used it on Ganger Amy....  The did make a big show of passing it back and forth, so you would think there would be a reason <shrug>

It just came to me on my rewatch. If the flesh is so intelligent that it even replicates a clot on the brain of whatshername, then why didn't it replicate Amy's pregnancy? She even had the contractions, but no baby or bump

I thought about that when I was watching The Rebel Flesh again just now. The only solutions I could come up were 1. that the flesh can't carry children (makes little sense though as they are meant to be complete copies - Amy's is a future version though so maybe they've been modified somehow) or 2. it did copy the baby but they removed it - maybe to keep the Doctor off their scent for as long as possible. They must have known the contractions would pass through to the copy though.

Probably reaching here, but it was the best I could do  Undecided
