I think i suspected that she was flesh about 3/4 of the way through the episode.  I wasn't surprised to see her turn to mush in the TARDIS, but I still thought it was a good twist.  What I didn't expect was to see where the real Amy was - that was good.  I feel bad for Rory though Sad

I had an inkling that the Doctors were testing her for some reason and one of my thoughts was that it was because she was also 'flesh' but I didn't know for certain and when it was revealed it was a lovely shock and twist

Am I right to assume that is why the TARDIS was getting those anomalous scan readings? (If I had a pound for every time i said that in real life...)?

I think so. It would make sense as to why it was only sort of picking it up. I'd like to know how the Doctor went from 'is she pregnant' to 'must be a clone made from living flesh made in a lab' though.

I'll have to check on rewatching, but I'm fairly sure there was one point when they were barricaded in that the Doctor did a quick sonic scan when no-one was looking, though you couldn't really tell who/what he was scanning.  This was after he'd scanned the Flesh in TRF, so my guess is this was what confirmed his suspicions.  I'm pretty sure this was also before he half-strangled Amy, which would explain his behaviour.

I must have been completely oblivious because I had no idea whatsoever. The whole time I was thinking that the big twist was going to be that everyone working at the base was going to be a Ganger but they just didn't know it. Never thought it would be Amy.

The Doctor could communicate with the flesh, it read him and I think the Gangers could sense that there was another Doc now Flesh, even if they didn't know which one... So tbh the idea that he knew outrightly Amy was Flesh isn't really a leap...

If we add in the timey wimey and time looping back and the future already being the past and the possiblity that the Doc could sense it before going... Perhaps cause of a TARDIS scan, then the knowledge Amy was flesh is pretty easy for him to grasp Smiley

Not really. If as you say they could tell there was a Ganger Doctor around, even if they didn't know which was which, how could they not tell that there was another Ganger hanging about in the form of Amy? And even if they could tell, it doesn't explain why the Doctor went there and knew it must be 'the flesh' when it could have been anything at all. He took her there on that assumption before he had even had any interaction with the flesh. It could have been anything in the whole entire universe. But he went there and was right first time. It could have ended up being Auton Amy for all he knew. He couldnt tell the Romans were Autons last year so it wouldnt be a stretch to assume he would overlook this as well. His whole reasoning for his assumption was left unexplained
