I have two theories to explain the sonic;

1. The Sonic was produced for the Doctor by the TARDIS (at the end of TEH "Thanks Dear") perhaps the sonic has an organic/sentient element to it hitherto unknown much like the TARDIS (my preferred choice)

2. Perhaps the sonic was cloned in the same way that the shoes were cloned?
