Surely it would have made a heap more sense to transplant Morbius' brain into the Doctor's body, instead of attaching the Doctor's head to the Chop Suey monster

When Morbius falls you can see that he obviously hits the ground before the camera changes to the long shot of him falling down the 'bottomless pit'

Exactly. The bulk of the story is based around that whole thing, so why didn't anyone stop and think about that? It seems so obvious a thing to do

Perhaps not a mistake but a definate inconsistency is the way the TARDIS leaves at the end of the story. Just a 'poof' and its gone in a cloud of smoke!
