It's not only this episode, but the Doctor specified clearly in The Empty Child that the phone behind the flap isn't a real phone, but it's functioned as real both here and in The Bells of St John.

And the Day of the Doctor.
He does mention in the episode that he needs to route it back through the desktop (or console, not sure on his exact words). It seems to have been like this ever since the latest TARDIS revamp.

Another ongoing thing, but this episode continued the idea that the Doctor doesn't understand human social conventions, since he didn't appear to consider it was odd to be naked in front of Clara's family. He'd never have been naked in front of the Brigadier (he left that to Benton )

In the scene where Tasha's Dalek eye stalk is popping out, Tasha is sitting in the chair at the end of the table. When the Daleks roll into the room you get a wide view of the table, and her chair is empty. A few seconds later you see her rising from that chair where she'd apparently been sitting (invisibly) all along.
