The coffee. The Doctor and Clara went off together to get a coffee in Glasgow. Given how concerned he was for her to accept him, why would he slip off back to the TARDIS and leave her in the lurch? It seems sloppy thinking.

One scene they were covered in people goo, the next scene they were all dry and well groomed again.

I'm not sure this would be considered an inconsistency per se, but one thing I've wondered about is why do they always just shoot wildly at the Dalek knowing full well their weapons won't penetrate the armor? River knew to shoot at the eye stalk; heck, even Wilf figured out how to disable one with just a paintball gun! You'd think the standard battle cry going into battle with the Daleks would be "Aim for the eye stalk!" Too easy?

One scene they were covered in people goo, the next scene they were all dry and well groomed again.
There was explainer dialogue for that. The bolt hole they moved through was hot, presumably hot enough to dry them off again. Not a fantastic explanation, but surely meant to be one.
