Carnival of Monsters - the Doctor suggests they might be in a miniscope
The Shakespeare Code & Silver Nemesis - an arrow get shot into the door of the TARDIS. Also, in Silver Nemesis a special arrow is used to make up a critical mass.
The Time Warrior - a spaceship in a castle that'll blow up if it takes off.
Only indirectly, but The Crusade and The King's Demon feature King Richard and King John respectively.

I'm just putting this here fairly randomly, as it isn't an episode connection, but... Normally I wouldn't dream of watching Tumble, the programme on before Doctor Who, but of course the TV has to be on in good time, so I've seen the end each week. I noticed in the credits that the series producer is Andrew Cartmel - the last script editor for classic Doctor Who.
