If that was the last planet in the universe and everything else is dead, why does it have a sun?  By then, the stars should have all burnt out and matter should be too spread out to coalesce.

If they developed time travel (even unreliable time travel) in the early 22nd century, why didn't they have it further in the future?  Like the 25th century, when the Doctor met Vicki?  Or the 40th century?  Though they did have it by the 51st, of course. 

I know, I know, time is in flux, but still...

The TARDIS reads Clara's entire timeline.  Given just how complicated Clara's timeline is, I think it would give even the TARDIS a headache.

How did they get to Gallifrey anyway, if it's stasis locked in another universe?

If that was the same barn as from the Doctor's childhood, they must build them well as it would have been hundreds of years old when the Time War Doctor visited it.  And where was the main house?  That barn was in the middle of the desert.
